മാര്‍ ഗ്രീഗോറിയോസ് മെത്രാപ്പോലീത്തായുടെ മറ്റു മതങ്ങളോടുള്ള ഈ സമീപനവും പ്രവര്‍ത്തനങ്ങളും പലപ്പോഴും വിവാദം സൃഷ്ടിക്കുകയും വിമര്‍ശന വിധേയമാകുകയും ചെയ്തിട്ടുണ്ട്. കാലടി ശ്രീശങ്കര ക്ഷേത്രത്തില്‍ ദീപാരാധനയ്ക്കു ശേഷം തൊഴുകയ്യോടെ മെത്രാപ്പോലീത്താ കര്‍പ്പൂരദീപം സ്വീകരിച്ചത് ക്രൈസ്തവ സഭാംഗങ്ങളില്‍ പലരുടെയും, പ്രത്യേകിച്ച് അദ്ദേഹമുള്‍ക്കൊള്ളുന്ന ഓര്‍ത്തഡോക്സ് സഭാംഗങ്ങളില്‍ ചിലരുടെയും വിമര്‍ശനത്തിന് വിധേയമായി. ഓര്‍ത്തഡോക്സ് - യാക്കോബായ കക്ഷിവഴക്കുകളെക്കുറിച്ചുള്ള കേസുകള്‍ കോടതിയില്‍ നടക്കുന്ന സമയത്താണ് മെത്രാപ്പോലീത്താ കര്‍പ്പൂരദീപം സ്വീകരിച്ചതിന്‍റെ ഫോട്ടോ 'മാതൃഭൂമി' പത്രത്തില്‍ പ്രസിദ്ധീകരിച്ചുവന്നത്. ഓര്‍ത്തഡോക്സ് സഭയുടെ മേലദ്ധ്യക്ഷനായ മാര്‍ത്തോമ്മാ മാത്യൂസ് പ്രഥമന്‍ കാതോലിക്കാ ബാവാ കോടതി മുമ്പാകെ മൊഴി കൊടുത്തുകൊണ്ടിരിക്കുമ്പോള്‍ എതിര്‍വിഭാഗം വക്കീലായ അഡ്വ. കെ. വാസുദേവന്‍ നായര്‍ ഈ വിഷയത്തെക്കുറിച്ച് ബാവായോട് ചോദ്യം ചോദിച്ചു. പ. ബാവാ അതിന് കോടതിമുമ്പാകെ ബോധിപ്പിച്ച മറുപടി ഇപ്രകാരമായിരുന്നു: "മലങ്കരസഭയിലെ ഒരു മെത്രാപ്പോലീത്താ ഹിന്ദു ദേവാലയത്തില്‍ പോയി തൊഴുത് കര്‍പ്പൂരദീപം സ്വീകരിക്കുന്നതില്‍ സഭയുടെ ചട്ടങ്ങള്‍ക്ക് എതിരായി ഒന്നും തന്നെ ഞാന്‍ കണ്ടിട്ടില്ല. അപ്രകാരം ചെയ്യുന്നത് വി. വേദപുസ്തകത്തിനു വിരോധമല്ലെന്നാണ് ഞാന്‍ മനസ്സിലാക്കിയിട്ടുള്ളത്. ആ പ്രവൃത്തി അദ്ദേഹത്തിന്‍റെ മനഃസാക്ഷിക്ക് എതിരല്ലെങ്കില്‍ കര്‍പ്പൂരത്തിന്‍റെ നല്ല ഗന്ധം ശ്വസിച്ചതില്‍ കൂടുതല്‍ ഒന്നും പറയാനില്ല. വിഗ്രഹത്തിനു അര്‍പ്പിച്ചതായ മാംസം ഭക്ഷിക്കുന്നതിനെപ്പറ്റി വി. പൗലോസ് ശ്ലീഹാ പറഞ്ഞിട്ടുണ്ട്. കര്‍പ്പൂരദീപം സ്വീകരിച്ചത് ഏതുവിശ്വാസപ്രകാരമാണെന്നുള്ളത് അറിയണമെങ്കില്‍ അത് സ്വീകരിച്ച മെത്രാപ്പോലീത്തായുടെ മനഃസാക്ഷി എന്താണെന്നറിയണം. 

കാലടി ശ്രീശങ്കര ക്ഷേത്രത്തില്‍ പൗലോസ് മാര്‍ ഗ്രീഗോറിയോസ് മെത്രാപ്പോലീത്താ ദീപാരാധനയ്ക്കു ശേഷം തൊഴുകൈയോടെ കര്‍പ്പൂരദീപം സ്വീകരിച്ചതായി പത്രത്തില്‍ വായിച്ചിട്ടുണ്ട്. അദ്ദേഹം കാതോലിക്കാകക്ഷിയിലെ മെത്രാപ്പോലീത്തായാണ്. അദ്ദേഹം തെറ്റിപ്പോയി എന്നു തോന്നുകയോ ആരെങ്കിലും പരാതിപ്പെടുകയോ ചെയ്താല്‍ അതെപ്പറ്റി അന്വേഷിക്കേണ്ട ചുമതല എനിക്കുണ്ട്. അദ്ദേഹം മനഃസ്സാക്ഷിക്ക് എതിരായി പ്രവര്‍ത്തിക്കുകയില്ലെന്ന് എനിക്ക് ബോധ്യമുണ്ട്."

My dear Guruji, 

Beloved friend. Your letter of 4th August gave me a lot of pleasure. It was most gracious of you to think of me on my birth day which I spent in a rehabilitation centre in Germany and have been in hospital for five months now with some complications after my prostate operation. 

I have the highest regard for your life and for your personality and for the service you are rendering to humanity. May God, grant you many many more years of good health and all grace from God.

You know that we are organising a World Congress of Spiritual Concord in Rishikesh from December 5th to 12th. We had sent you an invitation by post. I want to extend a very warm personal request that, you come and bless the occasion. We will not have any speeches in this Congress but the 5 days will be devoted to prayer, meditation and worship in the various Hindu, Budhism, Jain, Sufi, Sikh and Christian traditions. If you can come there and help us lead meditation for about half an hour at least, it would be great joy for all of us. We cannot pay your travel expenses but we will be responsible for the hospitality. If you need travel expenses, I will have to raise funds for that. But please come. I am sending you another copy of the invitation. Please continue to pray for me.
